I bought this freehub but the bolt is too narrow for the 14mm hex nut. is the 406 or 506 a wider bolt and 14mm? there are no markings on the original.

Will this freehub body fit a specialized Stout xc pro hub?

You would need to check with Specialized to see if they base their hub off of a SRAM X.9 or X.7 hub.

Does this fit 12mm axle and is it 11 speed?

The SRAM X9 V1 and X7 hubs are Q/R only. This freehub will work with Shimano 11-speed mountain but not 11-speed SRAM or Shimano road cassettes.
